I can't remember the easier way to do it, but you could go to Tools>>Advanced>>Open Compile Temp and then edit the logo.bmp image file.
Have you played Sliker DS?

There's this cool new Android game that you should totally play.

Compile the game. Then click the option "open compile temp". Replace the logo.bmp with yours. Finally, run the build.bat program in there to compile the game with the new logo. The nds file in there is the new one.

Yeah, I think I had that problem too. I switched back to 5.12 for many reasons. The file should be there if you do that. I don't know how else to solve as of now. But you're probably using 5.20 'cause it's free, right?

I found a logo.bmp in C:\Program Files\DS Game Maker. See if changing it helps.
[EDIT]: Also try adding the logo.bmp to that folder where your game is in the compile temp and then run the build bat and see if that works.

Go to C:\devkitPro\PAlib\lib and replace defaultlogo.bmp with your logo.
